You have several options:
1) [which you have already done] submit each dead link to the engines. I would suggest using an automated program to manage the

2) go to each dead link and put a meta-redirect back to your main
index page (but some may say even a well intended meta redirect can cause problems with the engines you want to included in...)
3) [which I would select] go to each dead page and add a small bit
of text saying, "Hey, this page is no longer functioning, but you may want to visit our main page or any of the following pages on
our web site."
